Overall, since secret flags (even route selection flags) all carry over to following laps, it's gonna take around 3 laps minimum to acquire all secrets. Kill count requirements for each lap are also noted.

Here's a rough secret acquisition chart that I myself follow, for anyone who wants to obtain all secrets within the least amount of laps possible. Fafner characters are prioritized. Overall, since secret flags (even route selection flags) all carry over to following laps, it's gonna take around 3 laps minimum to acquire all secrets. Kill count requirements for each lap are also noted.

play 1: JUDA => America => Byston Well => Arkham City => Tatsumiya
save: Lu Bu, Diao Chan, Burns, Sakomizu, Shouko, Mamoru, Michio, Misao
-Kazuki: 100 kills when stage 26 ends, 200 kills when stage 47 ends
-Shou & Marvel: total 100 kills before stage 30
-Michio & Kanon: total 100 kills before stage 36
-Mamoru & Kenji & Sakura: total 150 kills before stage 37
-Liu Bei & Cao Cao & Sun Quan: total 300 kills before stage 41
